The inventors have developed and optimized a quantitative real-time PCR (qPCR) assay using primers and a hydrolysis probe directed to the internal transcribed spacer-2 (ITS-2) region located between the small subunit 18 S and large subunit 23S of ribosomal DNA (rDNA) that allows to quantify in a sensitive and specific way the levels of trophonts of the scuticociliate parasites P. dicentrarchi and M. avidus. This method allows the detection of very low levels of parasitic ciliates and is especially suitable for their monitoring in fish farm water.
